I am in a position where I have a 2 year contract with my company but only a one year work permit (as it is a new company, we all only got 1 yr permits). Anybody had any experience of a similar situation? Is EP renewal just an automatic thing?

This is fairly standard. In my company a few expats arrived it at roughly the same time and we all had different terms but usually between one year and 18 months. Your company should just automatically renew when it is time. So it should not be a problem to renew your EP. Of course, if you are changing jobs within this period you will have to get a new EP with your new employer.
